You have broken or old db, it could happen if you delete, somehow, /var/lib/pacman. If it's old one, it could be fixed, can you provide output of (copy-paste the command to konsole)

The problem is there is no packages assigned to those files but they exist in filesystem. That's probably corrupted db.
About me it's better to mark packages as installed by editing only the db, you can wait @demm for better suggest.

Somehow those packages listed as having conflicting files, no longer having those files listed in the pacman database. No output yet from your side how you managed to get that done. Forced installing non-repo packages? Mounted & unmounted partitions/filesystem, leaving bad mount points during an update?
The output so far shows just 4 packages no longer in the database, best option is to use the overwrite option to get those 4 properly back in the database:

sudo pacman -S --overwrite "*" appstream

Repeat for dracut, ostree & xdg-desktop-portal. Update after that, and post full output for any conflicts, if they still occur.

    demm Thanks for the help! I think I got it sorted. I did try installing non-repo packages and that probably borked my system, and maybe the other things you mentioned. However, do I need dracut, ostree, xdg-desktop-portal-kde, and xdg-desktop-portal? Dracut borked my initramfs's when I reinstalled it and I had to chroot in from arch linux to do a 'mkinitcpio -P.'

    Also, I got some of this:

    Can these files be safely deleted?

      Dracut does not "bork" a proper KaOS system, don't use phrases like that if you want help, post the proper output, and no, don't just randomly delete files. Those files are part of flatpak, and as noted now, they are empty, so flatpak is now broken on your system, re-install flatpak.

      Actually (depending upon if the blame falls on dracut, the kernel, udev, a dracut shell script, my particular motherboard/firmware; no one currently knows) dracut did "bork" my system. I filed a bug in bugzilla openSUSE (https://bugzilla.opensuse.org/show_bug.cgi?id=1200461) some months ago, which is still unresolved. Dracut calls "dracut-functions.sh" to create a new hostonly initramfs and uses the command "udevadm info -a." That command locks up my computer. That same command is in a similar dracut script that KaOS uses. The workaround is to tell dracut to not create a hostonly initramfs by putting a file in "/etc/dracut.conf.d/" the contents of which is "hostonly="no"". There was a change to KaOS back in October I read about that switched from mkinitcpio to dracut. I believe that when I installed flatpak or updated it some time ago, it installed ostree as a dependancy which in turn called dracut and generated a new initramfs which locked up the computer in process and hence, borked my system to what we see here, if you follow the logic; although I don't remember that well and haven't used KaOS for some time until just recently.
